Does this keep the immobilizer, or delete it?
It keeps it. A clone copies your original's immobilizer data onto the donor, so the factory anti-theft stays fully active and the car trusts the module. If you want the immobilizer removed for a legitimate swap or build, that is the separate immo-off service.
Which VW/Audi ECUs do you clone?

What if my original ECU is completely dead?
Cloning copies from a readable source, so a board that will not read at all cannot be cloned. Most failed ECUs still read even when they will not run the car, but it is the first thing to confirm — tell us the symptoms if you are unsure.
